So my hedgie has been battling a runny nose for going on three weeks now, he's been on two antibiotics and neither one seems to be really touching it. (though it has stopped him from sneezing.) The vet says it could be an infected tooth causing his runny nose, can this really be the case?

I can't imagine putting my poor baby (he's only 6 months) under and possibly losing a tooth so soon!

If the antibiotics are not working, I'd ask doc to do a culture & sensitivity. A C&S will tell your vet what type of bacteria he is dealing with (if any) and what antibiotics will definitely kill it. It could be that the hedgehog has a strain of bacteria that is just resistant to both antibiotics he has tried. It could save you a lot of time and money in the long run from trying various medications only to have them not work either.
